I personally DO NOT program screens against a Master mode, especially as a WSO. Because if the pilot changes MMs and doesn't tell you, all your screens flip and it may screw up what you're doing at that moment.
But for the basic Screen programming, my own preference is as a PILOT (Left to right):

In the back seat - as a righty - I put all my "DO" screens (actively using HOTAS) on the right side and my "Watch" screens (i.e. mostly monitor stuff) on the left. Left handed WSOs usually swap that around. ALL of this is total personal preference. Experiment and find what you like. A lot of it will be mission dependent. For instance if I'm doing a night TF low level, I might have a few differences to a Day A/A only mission.
Final thing to remember - YOU DO NOT have to program all three menu options per screen. Its UP TO 3. You can have 1 or 2 programmed if you don't need, want the extras. That's the beauty of the SE...... its totally user customizable and you're not stuck with certain screens when you change MMs.
